Sometimes a scene will have many thousands of polygons in it. How does one go about inputting these polygons into a program? Are there graphics programs that will help to generate a mesh of polygons? I can't imagine that it is all coded manually.

Sure, almost all 3D figures are generated from a drawing program. Professionals use 3DStudio(Max), Maya or some such. I'm not quite sure what there is that is open source or free. Someone will be along soon and tell us, I'm sure.

Maya and 3dsMax is very expensive(but worth it if your planning to make 3d models for a living). Other programs are free, take a look at Blender
Milkshape is also a good cost-efficient alternative to some of the higher priced packages out there. Blender is definitely a good freeware modeller although it's notorious interface will give you fits.
anim8or is very good as well. it is almost as feature rich as maya but for free and easy to use. that is what i use
