On my boxes, FAH is the only app running at idle priority. If you have a NT-based OS, then any non-idle app gets CPU time when it needs it. So if you're running a CPU intensive game or app, then FAH is essentially "not running" because it's getting very little CPU time.
There are some things that are now slow probably because they are done at "idle-time". For example, the key repeat rate in visual studio is twice is slow. So I've learned to use page-down instead of holding the down key. The key repeat rate in all other windows controls work fine.
You also have to be mindful of how much memory is being used by FAH. If you're running low on memory then that can slow everything down. Setting the "allow large WU's" option will cause more memory to be used.
