When my code tries to access the files in a certain folder, a bunch of permission denials are thrown back at me. How can I let the program access the folder using a certain user/permission set?

Wouldn't that defeat the whole purpose of having permissions to start with?
I understand your point, but there should be a way so that I can tell the code to use this user's permission template when trying to access that folder. e.g. using SYSTEM, or using a specific user account.
Use the windows feature which allows you to "run as.." another user.
Just right-click on the executable.
